2000 links to my site from a single domain, harmless or dangerous? earn by blogging adsense income

I own two websites, first site has a header with a link to the second site. The first site is a block explorer for a crypto currency and has a ton of pages generated every day.

Should I disavow those 2000+ links from the first site?

Are they harmful to my SEO ranking?

Is there an easy way to tell google it's just one link in the same header but on different pages?

I used to be the second/third result when searching my domain keyword for the second site, now I'm at the bottom of the first page.
