Charging Service Fees? entrepreneur how earn by blogging blog

I am a pretty small company, but growing in earnest.

One of the services I provide is reselling Google Apps/GSuite, and for many of my small time clients, I don't mark up the services higher than what Google charges ($5/mo, $50/yr)

The profitability is $1/mo/user, but it's steady.. The more clients I sign up, the comfier my guaranteed income is every month.

I've recently been taking more electronic payments, using Square, but since my annual invoices to clients are over $100, there's a significant 2-3% service fee that's added on top. Since I don't make much profit, I actually lose money on the transaction.

Is this just the cost of business that I make up elsewhere on my hourly fees? I've tried charging these service fees, but then it still doesn't balance out in Quickbooks, because the amount that comes in never matches what's on the invoices.
